I will be doing the Markha Valley trek in Ladakh in September independently on September 3rd through 11th. Will home stays in the high altitude villages on the route be open during this period?

A great backpacking and exploration trek is the Markha Trek in Ladakh and September to October are the good months to go for such treks. Depending on the trail course you are taking for the trek, home-stays are easily available if you understand the course trail of the trek.
The trek is usually done in the clockwise direction from zingchen, moving ahead to the right one moving forward to Yurutse where single home-stays are available. At Nimaling, no home-stays will be available, the only group of camps will be available.
You won't be left alone as there are many backpackers and travelers and you will meet lots of people and share lots of experiences with home-stays and travelers. So go forward and enjoy it.
